It's a bug I think. Science bonus seem to be purely destroyed.

Yeah I also expected it to go towards the tech you are researching. It is common to settle after researching the ruins in EL because you want to pop the luxury bonuses before you settle or you can get a quest to colonize the region. But that bug kinda forces you to settle first and lose all those benefits.
