I tend to play on Endless and I always noticed that Stockpiles had a horrible ROI. Is this a game speed issue, where they're decent on fast and then get horrible as you increase the game speed (because the value of them doesn't increase, but the production cost does?)

Nope, they´re useless except as commodities.
