Somebody pillaged one of my minor faction villages. The tooltip on it says "This building has been pillaged. It's effects will apply to it's owner after 16 turns". I don't understand what this tooltip means.

It means that you lose all the benefits of having the village for 16 turns. You definitely lose the +1 pop in your city til it recovers...maybe other bonuses as well.

All MF assimilation bonuses are multiplied by the number of villages. A pillaged village of an assimilated faction means less of whatever bonus it provides.
