So I might just be a bit dense, but one of my cities was taken by an AI, and when I sent my army back to take it, the options to attack and siege were greyed out and I couldn't do anything to the city. Is there a reason for this, like I need to wait a certain number of turns or something? I read through the manual but couldn't find anything.

By any chance do you have the save where it occurs?

Hello,

To siege or attack a city, be sure to be on a tile exploited by the city, not next to them. If it doesn't work, we'll need the save to check it out.
