This is not a bug but a balancing decision! 

If we tied Wonders (powerful and unique building, that can only be built once in the whole Galaxy) to the Vodyani Arks, it would render players unable to steal Wonders from Vodyani players via Conquest :)

Thus, Wonders are built on the System rather than on the Ark directly unlike regular, less unique buildings.

That's the sort of thing the player should be informed about in the game itself, directly and explicitly. Few players habitually check the building list, meaning most players probably aren't even aware this is happening. They shouldn't be forced to play "spot the difference" anyway.

It is tough to tell what is working as intended and what is not, without a proper point of reference, thank you for making one on this particular issue.
