When you change the support modules on an Ark (the 'All Must ...' modules) and retrofit your Ark they do not give their bonuses to the anchored system, unless you detach and then re-anchor the Ark on the next turn, causing you to lose an entire turn of that system's production. 

Yes, that makes Vodiani playthrough to be very anoying and it was actually working on release.
