This happens all the time to me. It seems like every time you invade, the entire fleet manpower is sent down to fight instead of only the deployment limit.

I made fleets with 3 ships with 240 manpower each, with deployment limit 700. 20 manpower should be left over after each invade, but the fleet always had 0 after the invasion.

After a fight, only what is leftover from the fight is sent back to the fleets. The manpower that is sent down but exceed the deployment limit is lost forever.
