When I was  playing as the Umbral Choir, the Riftborn would put a singularity on one of their systems that had my sanctuaries on it. I would get a message saying that  a singularity had been placed, then I would see the singularity graphic on the system for less than a second after which it would disappear. Mousing over the system I got no indication that a singularity had been placed. Is the AI contantly reapplying singularities or is this a graphical bug?

In my knowledgje a singularity is there for at least a few turns.

You didn't happen to have a screenshot or a save?

I had the same in a game yesterday. I got a message that the Riftborn put a singularity on one of my sanctuaries. When i went to the system, there was nothing there.
