I have a bad bug with the key quest, 'Collaberation or Cataclysm'.  I've played around 10-15 games before and never had this issue.

I am supposed to orbit the lodestone systems with a hero led fleet.  I was in good position, with three hero led fleets.  However, only one of the three fleets 'registers'.  That is, my two other fleets are being ignored, and the turn counter for those system is not being reduced to destroy it.  I'm not sure it matters but I'm on the 'defenders'' team.

I can see the 'cause' of the bug, but not the 'cause of the cause'.  When I click on the button on the bottom right of the screen, saying 'click to select the next idle fleet of your empire', the two hero led fleets that aren't registering and are considered 'idle'.  I also very clearly have the 'guard' icon activated.

I've tried a few ideas I hoped to fix it.  I clicked the guard button to turn off guard, and then reclicked to guard again.  I then clicked the button to turn guard off, and then waited a turn; and then but guard back on.  I tried moving the fleet away and back.  I've reloaded the game, and I've turned the computer off and relaoded.  None of these ideas work.  I took screenshots but unfortunatley I don't know where these are stored.  

I'm playing with windows 10 through steam; I'm running Awakening, Vaulters, Supremacy, and Penumbria; I'm not using any mods.  I'm playing on 'serious'.  

Maybe there is a cloaked fleet in the System? I had the same problem, if so you have to research the anti-cloack technology in the military sector. To find you screenshot you can simply click on "Manage my screenshots" on the right side in steam and then on " Show on harddrive" or something like that - I`m not sure what it is called in english.

Yes, I went back and tested it.  No bug!  There was indeed a cloaked ship.  Very much appreciate the fast response!

You are welcome I had the same problem a few minutes before I saw your post - I nearly forgot that the umbral choir was in the game because of how sneaky they are.
