How do I Complete the Quest "Ch2: Blue Screen of Peace - Part 1" with "In the Shadows" Faction Affinity?

Faction Affinity: In the Shadows

Visual Affinity: Sophon

I need to put two ships in a specified systems hanger.

I tried building a sancuary on the planet to do it but that didn't work.

I am starting to feel this quest is glitched within this combination and thus impossible to complete.

A shame.

I was hoping to go down the pacifist path for the start then finish within the science path.

Guess I have no choice but to do nothing but the science path.

I do wonder if i can start the war path then switch to the science path?

After much experimentation and trial I have come to the conclusion that this is a bug.

The Sophon Academy Quest line also needs looking at as some of its rewards are incompatable with Affinity "In the Shadows".
