I couldn't manage to reproduce this on a clean save but I think I'm onto something:

 You said "we getting -20 penalty and we expect after the war end penalty to be gone." but in your steps to reproduce, you specifically mention to wipe out the other faction.

Can you confirm this issue doesn't occur when simply accepting the next truce or proposing one yourself? 

I'm going to test this ASAP on my end too.

I'm asking that because I've been watching this topic and some players specifically reported it being an issue when eliminating the other faction.

I do not see any reason why I should accept the truce. So I never tried to accept it.

Actually I said "After rejecting the truce we getting -20 penalty and we expect after the war end penalty to be gone."

1. Reject the truce 

2. Get the -20 penalty (which is not supposed to be eternal and we expect penalty to be gone after some time after war end ??? )

3. End the War (doing the wipe and waiting until their ships will die in space).

4. After message "RIP race" and some turns we expect penalty to be gone.

You still helped finding the root of the problem

I have recently encountered this problem.  I am in the middle of playing a multiplayer game and after refusing a truce from the Empire twice I eliminated them but all my systems are currently still getting -40 from truce refusal.

I am playing as the Vodyani if that matters (I don't think this bug is associated with any specific faction.)
