My top five? Hissho, Pilgrims, Mavros, Gnashat and the Tikanan. The Z'vali could also be cool. Especially if the culmination of their quest chain is them breaking the fourth wall and going, "Oh crud, we're in a videogame aren't we?"
I'd see the Mavros' story line maybe clashing with the Sophons - that would be pretty interesting.
With the Tikanan, I envision them to have a very swarm like gameplay. Something like Militarist but with an Ecologist flavor... something like pumping out as much population while conquering everything.
Mavros are just super awesome...these bands of industrial, weapon loving maniac mercs! And their vehicles and tech look waaaay cooler than the Sophon's non aggressive designs.
My personal favorites are the Eyder, not least because we all had a hand in creating them, but also because imagine how hilarious it'd be that they're too small for the ships they pilot, yet demand your respect. How adorable!

On topic, the Deuyivans are my favourite. Besides the fact that they look amazing (And that's the biggest part of my vote) I also find their background very interesting as well.
