I'm not quite sure how to describe it succinctly, but the galaxy feels like a darker, more disturbing place now. The Cravers and the Vodyani are basically out to kill everyone else, with most of the other factions not being much better. We are exposed to more of the unsavory aspects of certain factions like the United Empire and the Horatio. Even the Unfallen have a somewhat disturbing side to them, compared to the Amoeba and Automatons from the first game.

That's because it is.
The Amoeba and AUtomatons aren't all rainbows and sunshine either..not even in the first game. Certain individuals from those factions have caused serious disasters by carelessly experimenting on lifeforms around the galaxy.
