Finally tried out the UC, they're really interesting and fun to play, but I gotta ask! ...

Where do minor factions go after the Umbral Choir assimilates them?

UC seems to be described as this cuddly teddybear faction, but soon after gaining a population's trust the entire star system's people just disapear.

I'm getting this kind of "Benevolent Evil" vibe from them, maybe something like Nurgle where he thinks he's doing you a favor when he devours your soul.

Basically, yes. At the start of the game, the Umbral Choir have just been "shattered." They used to be a single hive-mind, but their exposure to dust created individual facets. They do not understand individuality yet, so a lot of their actions may strike us as rather ruthless.
