Yup, it was a mod!

I didn't realize that a mod that gets updated can ruin a current game. Most strategy games I play lock the mod state into a save game so this doesn't happen.

Which mod is it? And would you mind sending your diagnostic files from the most recent situation this happened in? (They are located in Documents/Endless Space 2/Temporary Files)

I would but the save is long gone.

It was Endless Moons. The author didn't have the previous version handy.
