I started playing around with custom factions for the first time the other day and noticed that I have the option to mismatch gameplay and visual affinity. So for example, you can have Vodyani ship hulls with a Vaulters or Unfallen gameplay affinity that uses the Leecher's hull as a colonizer or vineship. Likewise if you have a custom faction that uses the Vaulter ships but without the Involuntary Nomads trait, they use the Barrel-class as a colonizer. However, should you decide to play a ship-bound faction as anyone but the Vodyani, you still use the Vodyani's ark hull. And if you have Involuntary Nomads but aren't the Vaulters, you still use the Vaulter Argosy hull.
I'm curious if there are any plans to change this. It would be interesting to have custom factions that used models unique to their visual affinity for Arks and super colonizers, potentially with different module setups as well.
