I don't know whether this is a bug or a feature but you can bypass mutual exclusiveness of some technologies by stealing them from other empires.

As far as I know it's intended. If I'm not wrong about, you even can trade the "missing" techs with alliance partners.

If I remember correctly, it was introduced to make diplomacy and even hacking more interesting. Plus giving you some choices in your techtree.
