Before you'll read all of this, keep in mind that I've got this idea in the late night and the next day I've "documented" everything I could remember. There are mostly just ideas bundled together but all of them are tied to the main topic and have everything an expansion should have. Personally if I would see this content in game, I would be happy from gameplay perspective. Also automatons <3 Introduction of an idea:

Every expansion brings to this wonderful game an aspect nowhere seen before it's release. Hacking, the Academy, stealh, behemoths - every single one of those things enhances gameplay in a more or less still great way. But one thing still bothers me within this game. When looking at the battles going on, all ships that die in this battle just disintegrate into million wood pieces and just cease to exist - that's not how it works. This expansion could fix this problem and put a bit of a gameplay in it.

shipwrecks and their mechanics:
One could say that space is so big that space junk wouldn't be a problem. And yet our own space becomes more and more dangerous because of small chunks of satelites crashing into each other making massive descrutction of operating machinery in orbit. Within ongoing battle big chunks of a no longer working spaceships could be used as a temorary cover for smaller ships giving some protection against enemy's weaponary. After the battle is done, system in which battle was fought would get stacks of space junk depending on scale of slaughter. This junk would provide small debuffs on fleets crossing system or on systems themselfs (like battleships raining from the sky). If left unchecked they could effectively block said system from the rest of galaxy (could be good or bad depending on how you see it). Unless you would do something about it.
New scavange ships:
Garbage problems requeire garbage trucks. And space garbage problems requeire garbage space trucks. Those more of a civilian ships would work more or less like vodyani's leecher ship; They would go to the system and "eat out" debuffs away and maybe even find some strategic resource loot from dead ships. A nice but not necessary feature of them would be their capacity forcing them to automaticly go home to deposit resources and other stuff for scraping purouses. Scrapped elements could allow for faster building of another construct much like Automatons in first Endless Space had with their magazines for industry.

New modules:
But what if you just can't be bothered with cleaning all of this stuff? You can just put repulsors on fleet wich push away any debris away from your ships and possibly into someone else's system making as I said earlier "battleships raining from the sky"(another point why you should clean). If scavange ships would work only as a pack of modules on preexistng ship, there could be different levels of those modules allowing for more trash transporting storage systems or just taking your waste onto someone else's orbit (keep in mind they could use it to their advantage as a sort of defense mechanism or industrial boost).
Major faction: Automaton:
As we can see in their intro: https://www.youtube.com/watch?v=d4dW0rOlMqY , they have an isolationist gameplay making them pacifists in-game. Some things of course will be different from the first game but over all, they should have simillar feeling. Their main advantage in Endless Space 1 was their industry magazines allowing for bursts of massive output, which in this addon will be acomplished by shipwrecks - the main portion of this expansion. They naturally yeld more industry from every junk collected and could use some of it as a defensive mechanism like anti air cannons from destroyers meant for scrapping. Maybe they could have special radars detecting space junk ant thus negating some of the debuff on their home system? I don't have that much to say about them since we want to keep them from the first game in as little change over as possible. As a sidenote, their race law would should have somenthing to do local factories or horizontal workplace as they are anarchist (one of their traits says so).
New heroes' concepts:
I have nothing to say about their design and lore, but since every expansion/addon brings new hero associated with new gameplay, I thought I should do the same. First one is an inspiratin from the Dungeon of the Endless - Esseb Tarosh an Archivist. As he wants to preserve as much of past as he can, he could gain bonus science per scrapped shipwreck. Another would be a pilot who knows how to utilize space junk to their advantage through cover as well as bombarment. The last hero could loose less from battleships raining from the sky as their main trait. Again, I'm just throwing ideas here without much though but most of the heroes have their specific job.
New battle tactic:
To end this long presentation I've got here utilizing of meatshield. It would give additional bonuses to ships flying behind others in a formation; or space waste to that matter. There just has to be some new battle tactic whenever some changes to the battle occures. I'm least attached to this one in terms of nessecity in this expansion.
I do like that your idea for an expansion includes a new mechanic but it's not that interesting to me.
