Would love you made a single ship shipyard, that way you could make it possible improve and modify the ships we receive from other races and in quests. It could be a extra struture, even one only possible with some kind of beneficial effects in planets (like the double moons) or being something only industrial behemoth could do, one ship at a time per turn.

Not possible just due to the way blueprints work in this game. If a ship has a different base blueprint than another ship, they can't be cross-upgraded between lines.
