There are certain technologies that unlock more command points per fleet.

Edit: Think you start with something like 4 command points worth of ships per fleet and a hunter probably takes up 3 or something like that.

Here is my fleet with a detector. The detector takes up 1 command point out of the fleet maximum of four.

As you can see below the hunter takes up three command points.

The Improved Fleet Management Tech From Era II includes Coordinated Command which increases the number of command points a fleet can hold.
