Currently, if you have a Trade Company HQ on one constellation and create a subsidiary in another (not connected through star lanes) on the trade & resources tab it still says there's no subsidiaries. It doesn't allow you to either build another subsidiary or HQ in the other constellation.
I've also noticed this. You can delete your subsidiary and build it in a connected system or research the Casimir Effect (which is Era III, so it might not be an option yet). Still, i think it shouldn't be allowed to be built in an invalid system.
