It honestly looks like a mod is killing your game. I would

1) uninstall all mods

2) reverify your game cache in steam

3) delete the registry.xml file in my documents\endless space 2\users\<number>

I've taken a quick look at the log, and there are indeed a number of errors related to the mods you use, so please follow the steps Satoru suggested and report back to us. To be absolutely certain, you may want to delete the "Public/Simulation" subfolder of ES2 to force Steam to redownload those files.
