If I was to buy the Penumbra DLC can I disable it from Endless Space-2 and play the game without it

I think yes, you can. In the content menu in the main screen, you can select witch content you have active.

You do not need to disable the DLC to play with players that dont have said DLC.
If you play with them they actually get to use the DLC for free, because Games 2 Gether isn't anti Consumer like some other companies.
