At the moment many different things can disturb the process restarting it completely. I suggest a small cooldown period spread over a few turns.
Lets say you have 2 turns left until you finish vinning a system. If your vine ship stops the process for whatever reason then for each turn it does not continue the process you lose a certain % of the progress(to be dicided according to balance considerations) that is not 100%.
