The main thought of this idea in the addition of several quests related to opposing the minor factions with each other for some reason (scientific theological dispute, military confrontation, the struggle for an artifact "eternal", scientific discussion, the struggle of ecologists with industrialists, etc.) and subsequent resolution of this confrontation with "help" of the major empire. Each such quest should have a large selection of options that would match the overall strategy of your game.
In the picture, a sketch of a similar quest. In this quest, two warmongering minor factions were stuck in the eternal confrontation for the possession of a unique planet. At the moment the factions are in a state of cold war and divided the planet into zones of influence. The emergence of a major empire can move the scales in one direction or the other, end the confrontation with the peace or destroy both sides.
So look, there is a unique planet inhabited by two kinds of population. There are simple options - just to support one of the parties and in the end to assimilate it. There is a complex and long variant with the reconciliation of both sides. And the last option is to set aside the sides supporting each of them and in the end to break the resistance and capture the planet.
The support of the parties is mirrored. Provide resources after suppressing fire from orbit and at the end join the decisive assault.
In order to reconcile, one has to be persuaded to stop military actions, help with restoration and convince that both of them can peacefully exist in your empire.
For conquest, arrange provocations. If provocations succeed, equip both sides with more powerful weapons and watch the extermination of each other. In case of a failure, destroy most of the population and fortifications from orbit. Finish everything by a powerful invasion.
I plan to add the sketch with additional details, and also make a couple about other similar quests.
