If you terraform an entire system to the point where the conditions for building a system improvement are no longer true (i.e. you built an improvement that only affected Sterile planets and you terraformed all the Sterile planets into Fertile ones), the game correctly removes it from the available choices for the build queue.
However, I've noticed that already built system improvements, such as "AI Labor" for example (+5 Industry on Hot / +5 Industry on Sterile), are not auto-scrapped in instances where their bonuses no longer affect any planets in the system.
Unfortunately, the game leaves it up to the player to track when / if this occurs and if you want to do something about it, you are forced to sift through the system improvement list on a system by system basis and scrap the improvement yourself.
Ideally, the game should handle this occurrence for the player and "auto-scrap" the improvement when its bonus no longer applies to any planets in the system as well as providing a notification to the player regarding the dust acquired and the dust per turn impact of the sale.
