imho most space game lack buildings/improvements that affect the gameplay on the galaxy map. i would like to see such features in the future, e.g.:

1) warplane inhibitors: ships of players that are not at peace with you can not jump to adjacent systems that you own. they should be costly and a primarily used on strategic systems so the enemy can not bypass important systems.

2) warplane stabilizers: warplanes to adjacent systems you own that also have a warplane stabilizer cost half the movement for your and allied ships. basically roads improvements in space. stabilized warplanes should switch to your empire colour.

3) fleet anchorage stations: large space based stations that repair, replenish and refit ships. these stations should give a bonus to ship repair time, reduce the cost of refitting, reduce ship upkeep and give a bonus to troop refill rates of fleets in the system. these stations should be very expensive and should be veritable combat stations on their own (with a focus on defence and hitpoints rather then fire power, so you need defensive fleets at some point)

4) sentry arrays: powerful long range scanning stations that show location of fleets as dots in the fog of war(so you don't know how large the fleets are or what ships are used): white for neutral/cold war fleets, red for enemy fleets, blinking red for enemy fleets that are inbound to your systems (especially useful for fleets that don't use warplanes).

edit:

5) mining stations that extract strategic and luxuary resources. can be specialized in either type of resource. this would save players of colonizing bad systems just for the resources. so you have less of an overcolonization burden

This really has some potential! Not only in a militaristic way. Think about bonuses for economy, colonization, trading routes and population/space port management! With some diplomatic agreements, it could be possible to set up new/special inter faction bonuses, or simply share bonuses with allies on your territory.
Reading this idea also reminds me of the teleportation gates of the vaulters from ES.

This is a fantastic suggestion! I have often felt that by mid - to -late game when the military aspect of the game starts to become more prevalent, it is far to easy to bypass strategic chokepoints on the map. All four of your suggestions would add depth to the gameplay in terms of having to choose systems very wisely when expanding early on.

I like the idea, here are some ideas of my own:

Space highway: works similar to a trade route but increases movement points along the route. diplomatic treaties to set up a highway along the galaxy.

Mining Stations: lets you get part of the bonus from a nearby special node if its outside your influence. civilian ships travel from your planet to the node and mine it. the ships can be attacked by pirates/cold war oppononents.

This is a great idea. One thing that makes ES2 feel emptier than EL (though they're very different games with different settings) is that Endless Legend had overworld terrain that would significantly impact gameplay, exploration, development, while Endless Space only has very basic comparisons: starlanes, warp lanes, star systems and special nodes. In effect the 'playing board' is much simpler. I've been hoping for something that can add strategic depth to the galactic map, and these ideas look like they'd do a great job of it.

I'd suggest also that there are not just man-made/artificial galactic infrastructure, but naturally occurring things as well. Like some of the unique anomalies you can find on planets (Dust Nebula, 17k islands), but on a larger scale.

Great Idea! Also the game could include halo-relay stations, or somthing lke that, which can reduce over-colonization dissaproval.

Very nice! Upvoted!

I especially like the mining station idea. This would give more strategic depth to the fight for ressources.

I am thinking of intercepting resource freighters en route back to their colonies.

Additionally all types of stations should be attackable after defeating their defending fleets.

Really great!
