Well, the idea is simple: Missiles seem to be too strong or too weak atm depending on the weaponry of the enemy ships. My suggestion here would be to make them super offensive, meaning strengthen their damage and make the defense weaponry a bit less effective, but also implement a defense malus for the ships using missiles. This malus could be a fixed one, so ships carrying missiles could have less defense against e.g. certain weapons, because, well if you have explosives onboard you don t want to get hit. The other suggestion would be that missiles exploding near your ships, because of being shot down also damage your ships. (I don t know how hard it would be to implement smth. like that, but it would be interesting).
Both ideas above would allow less militaristic empires to build small fireships, which only have the purpose to pick out and destroy enemy ships of superiour fleets by sacrificing themselves.
