I played with a number of friends last night, and several of them ran into this situation. It feels too easy to cancel partially created items in your system's production queue. If you do it in research, you're fine as the research time doesn't go away, but if you're 9 turns into a 10 turn ship and you left click on it, suddenly you lost 9 turns building that ship.
It'd be nice if it at least put up a warning when you're going to lose something partially completed.
