You don't have to colonize all systems besides in the beginning you can't colonize all planet types cause you don't have the necessary tech to do so. Your aim should be to colonize systems that give you lots of fids (food, industry, dust, science), systems with a single small planet are usually useless unless you're after some particular strategy that requires you to colonize such.
