I know I can mod by changing the files in the games Public-folder. But since that's hardly a way that one would want to distribute mods with, I'd like to know: Is there also a way to mod using by putting the files to some "Mod"-Folder somewhere else as in Endless-Space?

I believe they intend to implement this later on in development, yes.
