I finished all quests for Bunker, though the 3rd chip slot is still locked. Her quests were completed through coop as a guest and as the host - these were done on the 2-day early access version. Finishing all the quests for Compound rewarded everything as expected, so I'm unsure if the save itself is bugged. Some of the additional meta progression is also not working as intended (I bought the drum kit but no drummer or singer has appeared on stage).
