So the game didn't even hint at this I think but when you station a flotilla on an enemy system there is a bar that lowers on the galaxy screen and when it reaches all the way the colonized system dies, or goes away. There is also no notice that happens when it does it so you have to keep track of it yourself.

To do this you must have a flotilla of any size guard the system, Press the button with the shield on it. Bigger flotillas make the system die faster.

If you choose to invade once the population is starved enough - Keep the Flotilla in the system for a few turns afterwards - my system was quickly and easily retaken after sending the Flotilla home for a restock.
