So after discussing things on Steam forum page I came here to show you a bug I have in my current game as custom Vaulter. I build trade HQ and Subsidiary 4 systems apart from each other - no wormholes required for connection even when I have tech to do so IF needed. Yet game show that i have no tech and cant trade. I own all dlc and using no mods.

Thank you for sharing the save. After looking into it, I can tell you that unfortunately the "neutral" fleet on Bellatrix is blocking the trade route. It belongs to some quest (or at least belonged to a quest at one point), and unfortunately you can not attack it. So in this case, the only solution is to relocate the trade subsidiary to another system.

Ok, that is my save file. I've just entered the game to check it out. Right now it seems like no other nation has a Trade HQ or Subsidiary and it looks ok. When I was playing back in November multiple trade routes stopped randomly in the middle of the galaxy and I think I had built a subsidiary to check how trade works but I couldn't see any routes. So there might be nothing wrong in this game right now as I see.
