Is there a way to invade a system and destroy ownership without the system becoming yours? Like completely wiping out population and it becoming a neutral system? Sometimes I just want to kill everything without worrying about inheriting some negative dust resource leech system.

It should never be a negative dust leech if you kill the improvements you don't want and switch it to ind-dust.

i guess its more of an annoyance that i even have to go and do that. in civ you could sack the place for an instant reward.

There is no way right now. The devs have indicated that such a thing will likely exist in final release.
