I'm trying to colonize a system that recently came under my control. However, when I send the colony ship, it says the system is under the influence of another empire. My color completely covers the system, so I'm not sure what it's talking about. It's been like this for several turns. Am I missing something?

We suspect that there are "roundoff errors" in the visual display of regions of influence. Please see:

Sometimes if you save, exit, restart the game, and load, then the display catches up. If not, please zip and attach a save game, along with a screenshot.
