Do ships upgrade themselfs or do i have to manually do it ?

You can do this in the fleet menu, if the fleet/ship you want to upgrade is orbiting one of your systems. Select the fleet or the ship and then pay the retrofit price.

You can only retrofit ships to updated designs of the same name, though. So keep updating e.g. your destroyer hull class ships regularly.
