I was able to travel through wormholes at some point. But, now I am trying to send a fleet through a wormhole and it won't let them go. I have tried for several turns but they won't go. I definitely have Casimir Effect unlocked. Does this happen?

It could be that an opponent has their influence area covering the system on the other side. You can only enter influence areas that aren't your own if you are at war with that opponent or if you have an open border agreement.

This is the most confusing part of the game IMO. The rules with moving fleets are weird. Here are some easy tips:

If your fleet is in the same system as another fleet of someone you are at war with or at a Cold War with, you can't leave that system unless you fight and retreat or fight and kill them.

You can move into a system with no influence (an outpost usually) around it if you are in a Cold War or at Peace of an opponent.

You can't move into any system covered by influence of an opponent you are at peace with. Having an open border agreement with them gets rid of this.

This. -

Or the destination you travel to is not reachable, than the fleet will not even start, even if the part with the wormhole is still free to travel.

Actually this is only true if the opposing fleet is set to blockade. But AI has tendency to set blockade no matter how strong their fleet is. That's why you end up seeing what you saw. For instance, if the enemy fleet has no combat ship (a fleet of invasion for example), they cannot blockade even if the AI tell them to, so you can sail right through.

The thing that gets me though is that sometimes the enemy fleet is not shown when I arrive in a system for the first time. So I can even tell I'm going to be stopped when I arrive.
