I am unsure if this is a bug or a mechanic I'm missing. My ancient era cities have the science slots and merchant slots are filled by population and there is still zero output. Is this because I don't have the specific districts/buildings for research and trade?

Are those cities taken from the AI? There is a bug currently (think it's fixed in the beta?) that, if the AI used affinity ability on the city, it won't be turned off upon conquest and this sounds like the builders' special is on.
