After the city is under siege, the AI somehow reverses it and now I`m the one who should defend the flag, its after Boulevard update, before it, there was this issue, but not every time (literally, now its every time). Hope this can be fixed, because I really like the game, but this is ruining a lot of fun...
The AI can now only sally out after you have confirmed you wish to siege them.
Are you saying that as soon as you click on the world map of the city and the attack panel opens that they sally out before you can click anything else?
This is not a bug but a feature of the game. Th AI is performing a sortie, trying to break out of your siege right after it starts. That means you need to hold your position for X turns to win a sortie. The benefit of this is that the flag is in the open field and that forces enemy to leave the fortified positions and go into the open where he can be easily killed, assuming you are not sieging with archers ofc.

Yeah, the attack panel opens up, I see the siege panel, see the continue siege button, clicking on it and then its reverses to the me being attacked but its still a siege, and I cant end a turn, so I`m forced to take a battle or flee.

It's always have been: if defender's strength is comparable to yours, AI may decide not to wait till you build siege engines and counterattacks immediately. Certainly you become a defender in this case and can't proceed a siege.
Defender will often strike as well if you have ranged units and they don't, which makes sense, because in case of battle they'd need to come out to you anyway, so they prefer to do it before losing too many militias.
