Saw a similar post on the HumankindTheGame subreddit, and experienced it for myself. Luxury (and apparently strategic) resources can spawn on top of natural wonders, thus they can't be accessed with an extractor.

I figure this probably shouldn't happen...

This was a carry-over from the Bolivar Beta. It had been marked as a known issue, but they probably did not have time to fix for the full Bolivar release.

We are working on it. We hope to have it fixed for the next patch.

You will have to do a new game though.
