On turning on and conquering the independent people in Huijazoo, the city shows as an occupied city of the blue Mexican empire adjacent to it (I'm allied with them, but I suspect that is unrelated). It appears that on turning against them, they are instantly assimilated into that empire since they have above 60% of the remaining patronage after mine is removed; the fighting still takes place exclusively against the independent people, though.

On conquering them, the game thinks I took the city from Mexico in a war and treats it accordingly. I can't release it or build in it, and can't even raze it due to the alliance.

I was only able to include one save (along with some shrunk down screenshots) due to the file size at this late stage of the game , but the bug is easily reproducible by attacking Huijazoo within it (and if I had to guess, any independent people with a similar patronage situation). If it's needed, I can try and upload a second save elsewhere.

Interesting situation.

I'm guessing your patronage was deleted when you attacked.

This put blue in the first spot, and they chose to assimilate the city.

But this leads to a bad game state.

The game should either block the AI from assimilating a city under siege.

Or force your siege to break when they assimilate.

All you can do now is ransack the Main Plaza.

I couldn't even ransack it due to the alliance. Ended up letting relations deteriorate (in part from the constant war score modifier from holding the city) and taking it properly in the ensuing war. Was kind of a funny unintended mechanic interaction overall, but it had me more over my city cap than I'd have liked for a while as well, so it wasn't just purely a diplomatic inconvenience either.
