A thought on the Native stuff is that mid-late game can become "whack-a-mole" running around to take out/repacify respawning minor villages. Not sure if conquering Barbarians is something people want to be doing throughout the game.

I agree that conquered cities need to be more difficult to deal with than they are currently. The current "rebellion" is usually over in a single turn, so the conqueror usually gets immediate benefit. Not sure if your system (which seems pretty complex) is necessary vs. making the current "Rebellion" status last longer and more punishing.

I believe that to balance this rule we will need to make a bigger participative approach to make the fine-tuning for these rules... I'm thinking about developing a small program to simulate the different variables and let gamers make a weighted vote...

Reading and thinking quickly, because one does have to sleep unfortunately, I think it has potential to be interesting mechanics. Monstruously hard to balance, until the sweet spot for each parameter is found in actual gameplay, I´d say. But it can totally give more of a colonization feeling to the game.

I agree with the premise too - conquering you first and your ninetieth cities basically provide you with the same, little challenges in terms not related to warfare.
