In general I'd love the Harmony and Hissho to make a return. 

If we were to add Aurigans as well I'd like to see Drakken, Cultists, Kazanji, and Space Pugs like Ayari as full fleshed factions(with the pug faction being a scienece based faction).

In terms of plain aesthetic Bhagaba look like they would make a great Major faction as well, but their niche to aesthetic is filled by the unfallen. The Kal'Tik'Mas and Galvrans look amazing and just because of their artwork I would love for them to be major factions!

I feel like some of the other factions like the pilgrims or sisters of mercy are really well suited to being minor races but they look like they could stand on their own as well.

Remnant all the way. They just look so intriguingly indifferent in all their artwork. I love finding them in game nestled on some Lava world not giving a hoot. 

It'd be great to see that on a major faction scale. Having them settled on all the unmanageable systems nobody wants, just pumping out ridic industry. 

If I had to chose I would say that I want the Sowers as a major faction, because I really like their astetic.

but otherwise I would just say that I would like all of them as major faction, just give me more lore and I will be happy.

I really like those changes you suggested to how the Hissho gameplay works 

They'd make the faction extremely unique in playstyle and make them something more than Bird-Space-Samurai's that want to conquer the whole galaxy

I was thinking about Hissho yesterday and concluded that they could be a cool Ecologist, slow take on Military.

They had a feature all about momentum, which discouraged changing diplomatic relations. So there could be a really cool "Ritual" system where you get these bonuses that grow over time, but you can only have one or two active at a time, and they have to be targeted. Hissho remind me of Cravers but ninja cravers, I don't like that idea, the pilgrams were neat too.  Harmony I never liked (no idea why).  The Pulsos would be a cool addition but with there pop bonus RNG on galaxy would be through the roof.  So get me some Kal'Tik'Mas scavengers and lets go to war!  I want a scrappy minor/major faction!

Honestly, I never liked the Harmony in ES1, but with their expanded lore, and the addition of the Pulsos, as well as the updates to how they look, I'd be really down for them.
