I just found two world deeds in an area where I'm definitely the only faction, game says I get the points for finding them - next turn game says "world deed locked by another empire" for both of them, and deed screen shows all faction icons at once.
Happened to me as well. Might be because of an alliance. The other empire was one that I has a Cultural Agreement with, as well as a Scientific Agreement. Maybe the latter means these world deeds are shared?
