Honestly: I haven't seen any devs comment on whether that's a bug, it's generally been the gaming community that coined that term for the phenomenon early on--which leads me to believe that:

I think that's the part of the issue, any land unit is potentially a naval unit.
This is a consequential feature, which the only way to remove it--without problems--would be to make it so that the Transport units are separate units entirely that act like Aircraft Carriers for land units, which then entirely eliminates the ability for land units to become transport units.
Crazy thing is that I remember that those naval bonuses do not apply to land units--if you have avoided researching any transport technologies--and then putting your land units at sea. So it may just be how that is playing out right now. That it's the moment the land unit starts swimming that the game decides they have technically become sea units... which it isn't exactly wrong on.
