So while I was playing after a few battles my stack of around 5 troops would not be visible but I could use the turn feature where it auto clicks your troops too move them around and make them fight during the fight the would then become visible

Yeah, this is a well known bug. The quick fix is to select a single one of the units in the stack by clicking its portrait, moving that unit away, then merging the rest into that one unit.
