If you capture a city that was in the process of building a wonder, and you finish it, who gets the benefits? The original empire that paid the influence to claim it, or you since you finished building it?

Along these lines, if you capture a city and get it to keep it after the war is over, and it has an Obelisk of the Gods producing 20 Faith, what religion does that faith count for, the original owners religion, or my religion? It would be nice to know if districts in my own territory are working against me.
The reason i ask this is because in the Religion screen i found this info when hovering my mouse over the "other" religion. I am the Maya with the Hittite Polytheism, the invading religion is the Ghanaians Olmec Polytheism, it shows that they have a Holy Site in my land (I am the Maya). So that makes me think the holy site in my conquered territory is working against my religion.
Holy sites work only for the religion they were built for. Each religion has a cap of holy sites you can build and you can not go over it.
That said, you can ransack and destroy (via bombardment, missiles and nukes) both Holy sites and Cultural wonders. There are even Steam achievements for destroying a Holy site and a Cultural wonder.
If you notice that the Holy site of a foreign religion is giving you trouble, simply ransack/destroy it. This did happen quite often throughout history as well.

Wonders and EQ contribute to the conqueror’s religion (Like Hagia Sophia) but the base Holy Site’s have their own religion independent of who owns them. If you don’t want that Holy Site serving as a site for heretics, then burn the heathen idols to the ground (circa 70. AD)

That's not true. All Holy Sites I conquered seemed to contribute spreading my religion and they are all shown under Holy Sites section of my religion.

FYI, if Istanbul surrendered and was handed over peacefully we couldn't have right to convert Hagia Sophia into Câmi-î Kebir (The Grand Mosque) according to Islamic Rule of Conduct of War. If a city is conquered by force the most prominent holy site in that city is taken as a token of conquest, otherwise it cannot be touched. In 638 AD, Caliphate Hz.Omer (Radiyallahu Anh) arrived at Dar-us Selam (Jerusalem) upon invited by Patriarch Sophronios as the representative of the city in order to hand over Jerusalem peacefully. None of the existing temples was destroyed or converted. Caliphate Hz. Omer (R.A.) even refused Patriarch Sophronios's suggestion to pray inside the Church of the Holy Sepulchre fearing Muslims would want to convert it into a mosque later just because he once prayed there. Instead he ordered to build a separate mosque to commemorate taking over the city.

For example Jerusalem has been conquered many times, including by crusaders, the British, Mameluks and what not. The Blue dome mosque is still standing there to this day and is a major pilgrimage site. Same goes for the holy sites of other religions within the same city.
There are also multiple examples of the reverse - the conqueror's burning, pillaging, disassembling temples and holy sites. For example when the Ottomans were conquering Asia Minor from the Byzantines a lot of churches and even Ancient Greek temples and tombs were pillaged and the stone and marble used for building villas, mosques and castle walls.

I just checked it again. You are right about conquered Holy Sites. What I was referring is the one that I inherited the ongoing construction after conquering the city and completed myself. I later got three more Holy Sites already built in a recently conquered city and they are not counted as my sites under religion tooltip. It shows I have 12 Holy Sites: 5 I built + 6 Wonders counted as Holy Site (2 of which inherited through conquest) + 1 Holy Site conquered while under construction.

The fame goes to whoever *completed* it. So if you can figure out where a wonder is being built you can steal the fame by conquering it then finishing the wonder. I've been doing that a lot lately because I've taken a more militaristic approach to recent games.

It's where the wonder is built that matters. Any city can contribute to its construction since it's a shared project but the city encompassing the wonder within its boundaries receives any city-specific bonuses.

It is not possible, if you conquer another empire, his projects are still his. The only way to obtain wonders from other empires is to take over the territories where they were built.

This is not completely true. When a rival empire claim a wonder but doesn't place it on the map and hence doesn't start the construction, you won't seize the building rights of that wonder upon conquest as spoils of war. Building rights still remain in the possession of the original empire who has claimed it first. This only happens in some rare cases like when an AI empire with no territory containing any coastal water tiles, still claims, for instance, Lighthouse of Alexandria that they cannot place anywhere. However, generally AI empires almost always place the wonder on the map immediately after they claim it, even if they don't plan to continue the construction right away. (They just place it and leave it in the construction queue with 0 Industry invested.) In such cases you can continue and finish the construction of this wonder yourself after you conquered the city (or territory) and you will benefit from everything this wonder has to offer; it will be yours.
